it is possible to cut/modify the box but you will need to buy the cover from Toyota (part# 88548-0K010) and the filter is the same size as a Camry which is a lot cheaper, there are threads about the mod in the newhilux forum ;)

is the cluster from a 4 or 6 cylinder, petrol diesel?

can you describe the noise, also it may have had a recent clutch replacement if it feels a little heavy or could of even had a heavy duty clutch fitted

you will most likely get it from underneath the car!

the guards and doors will fit, however the rn85r guards don't have the flared wheel arch and the 2wd and 4wd corner lights are different, so you need the 2wd guards and corner lights for it to work!
