Looks good. Glad you bought a manual.

Has the fuel filter been changed?
I would also look at having the transmission serviced to help rule out any possibility of low/burnt fluid.

Have you demonstrated the shuddering to them? You can always go to another dealer.
-
Dry weather cars/utes don't exist. There is likely a problem with the ABS module, master cylinder or booster. The shudder suggests ABS module provided there is no leak.

Auto or manual?
Does the engine run smoothly?

This colour chart definitely does not apply to diesels. You put oil in one with as little as 10,000km and it is almost instantly black.
-
Depends where you go, but that is about right.
Why Toyota and not an independant?

Those slide resistors/potentiometers are quite an interesting setup. How has it worked in practice, as well as you had hoped?

How do you set boost cut in a factory setup?
You will need a fuel cut defender.
You may have other issues as stock boost shouldn't trigger it. Make sure there are no issues with the ignition system as well. Rotor and distributor cap are worth checking.

Fuel/boost cut?
Stock turbo/boost?

Welcome.

I think stock replacement will be your best option. Try wreckers, eBay, Gumtree, etc.

Use your brakes.
Whilst I get that you don't want them overheating, brake components are far easier and cheaper to replace.
-
Some have a thermal overload. Make sure the linkages are free moving.

Toyota. They will be pricey though.

Yep.
Buy one of these and find the linkages in the door/boot.

I have pulled timing cover off and checked that all timings marks are lined up. Could pump possibly be 180 out or anything or do they only do 1 rotation
Depends if they are master splined. Spill timing is different from timing marks aligning. Google it.
-
Whilst it is getting fuel up, the pump (spill)timing may still be out.

There has been this myth around for years that all QLD police vehicles have special features. Whilst this is somewhat true in the Holden and Ford models with regards to electronic covenience features, it has never been the case with Toyotas. Aside from the critical policing components, they are largely stock.

If it is uncut wiring, buy the Aerpro adapters to suit.
