Everything you mentioned about the rotors is normal, it's meant to be like that. The wheels hold the rotors on and the holes are to put bolts in to remove the rotor if it rusts on/is hard to remove. The shifter will move under load as the transmission and engine are designed to flex. However if the engine mounts are in bad shape then it will be much worse. The CV joints may be worn and causing the clunk issue.
